Theme designers should be able to customize third party icons even further using icon overlays/ filters.
For example: in black and white themes, designers would be able to add a greyscale overlay to all icons so that everything looks uniform on your homescreen.
Or in cartoony themes designers would be able to apply a cartoon filter to all icons (think of Photoshop filters) to make everything look even more uniform on our homescreens.
Take a look at the attached screenshots and decide which one looks better for yourself.

@JohnH, I like the top picture with the icons in color. The icons in black and white in my opinion are dull looking and don't stand out at all. It mostly looks like the wallpaper is just in the developmental stage.

You need to keep in mind that I simply took the saturation off of the screenshot. The wallpaper lost its colour in addition to the icons.
Personally the second image looks miles better in terms of uniformity. The first image is colourful but unnatural.
Also think about what type of setup I'm trying to demonstrate here. It's a silver theme with silver icons, but non Samsung icons have the silver icon background and super bright colourful icons. It looks pretty bad.

@JohnH - Yup I agree that the second screen shot looks better. On my home screen I definitely want to have the icons & colours uniform - I only use a different colour / icon style on a couple of other screens for quickly locating a new app or something that serves a unique purpose - ie: Backup Utility as opposed to a regular application like Spotify, Play Store etc. 🐧

That is a great idea! I will make sure to forward to development team and hope to see the change in the future release! Thanks for your feedback! -Jenna from Samsung
