My phone case is covering my phone's speaker, i want to ask will it affect/damage the speaker or the device?

That's a very good question. I think it will only affect the sound quality for now. But prolonged use of a case covering the speaker might cause (minimal?) damage. I suggest you purchase a replacement case soon.

But is it okay if the holes of the case are in the upper position? Cuz most of my cases are like this huhu🥲

I suggest buying a case which doesn't cover the speaker holes. Your number one issue here is that your speaker will sound muffled, or not clear. Secondly, there might be a long-term effect on your device because of the sound muffled though yes, it might be minimal. Replace your case, to ease your mind!
